Old materials for areas that you want to show off, have that patina. Flooring, for example. But new materials are fine where it's going to be hidden, such as joists or plasterboard underneath shikkui. The key, I think, is to avoid a clash of design sense.
We renovated a small akiya house into a guesthouse, and will soon start renovating our own house (a former ryokan). So far, we've used old materials whenever possible. Our houses came with a lot of extra wood and materials, so we're happy to use it when we can. Then, we purchase new when needed. Hope that helps!
